I just read a theory, based on interviews with THE WRITERS OF THE MOVIE (rather a reliable source, I'd say) that basically said that in the full version/script of the movie Will and Elizabeth do end up together. The Davy Jones curse thing is supposed to be that if the captain of The Flying Dutchman returns after 10 years and finds his true love has been faithful to him, he gets to stay with her and live happily ever after, and someone else gets to be the captain. (Hence Davy Jones' problem with Calypso. She not only broke his heart, she condemed him to at least 10 more years at sea.)
So when Will comes back and Elizabeth is there, in that scene after the credits, you're supposed to know that since she didn't run off he's free and they get to be together now.
The problem is that the scenes that explain this in detail were cut from the final movie, and all that's left is the green flash when Will returns at the very very end, which only happens when a soul returns to life. (We're talking Will's soul, returning to life, to be with Elizabeth, YAY!)
As for who captains The Flying Dutchman after Will leaves, or if he gets his heart back, who knows? Really, who cares? Will gets Elizabeth, and vice versa. Who needs a heart?
And if all that is not in fact true anymore, cause the scenes were cut, I don't care. The only thing that's going to redeem this movie to me is if Will and Elizabeth get their happily ever after ending, so leave me be. I was born a hopeless romantic, and I intend to be one till I die. And possibly even after death.
